PATCHING:
Download the NSMB Editor (which can be found at http://nsmbhd.net/ and apply the .nmp patch to a NSMB rom through the Tools/Options tab in the editor.

CONTROLLING THE CLONE:

The Clone Mimics every action Mario takes, which seems easy enough. However, as your Clone is standing in a different spot than Mario, you have to consider how your actions will influence both Marios. My advice for beginners is to take it easy and stay as close to the clone as possible.

Clones CAN interact to certain objects and enemies differently.For example: If a Clone jumps on an enemy, the real Mario will bounce instead. Watch out for these.

If you can get to the end of the game, you can consider yourself a "Master of Clones"

FUTURE UPDATES:

Bugfix v1.3 is the final major update for Clone Tag Team, but there are still many things that need to be fixed.

When I believe a significant number of bugs have been fixed, I will be releasing minor revisions that will still be considered v1.3. The version currently available at http://romhacking.net/ is the initial release of v1.3, so for the latest update please go to the above listed site.

UNFIXABLE BUGS:

The Clone gameplay is far from perfect. Clones may interact poorly with other objects and enemies, sometimes this may cost you a life every now and then. I am sorry for these problems but as far as getting rid of the Clone completely, there's nothing I can really do.

However, if you are finding the Clone gameplay unenjoyable or unplayable do not fear! Playing in Luigi mode (Accessible by holding L+R while selecting a save file) removes the Clone completely, and you can play solo without the Clone. He's there to help, so don't forget Luigi!
